Is it possible to apply a custom icon to the main folders. Such as, a 50 x 50 pixel of a company logo so the visitor can easily identify the company they are searching files for? So that the download file tree would look like the WPFilebase Pro plugin.

Sorry, this is impossible, you can set cusom icon for files only now.
