By default you have color picker for cell background and border color but not transparent.
But you can use custom CSS and add: "background-color: transparent"

Thanks for the quick response. I still have a couple questions. Does the "background-color: transparent" get placed in the themes custom css or does the WP Table Manager have it's own custom css section that that would be placed in? Also, how would the cell borders be handled, custom css as well? If so do you have an example? I think this plugin will be perfect for our needs but I just want to make sure how to use it with the need for some tables to be transparent (both background and borders).

I guess it's better to place the CSS in the table custom CSS if it's only to be applied on a single table, and better in the css theme file if it's for the whole website.
For the border when you mean transparent, you mean no border at all, right? In this case you don't need custom css, just click on a button to remove borders.
