WP File Download has the great feature, that a file can be shown in multiple folders.
If this file is linked to a root-folder, the file can also be found from the search form.
This does not work, if the file is linked to a sub folder. This doesn't make sense because it works with "normal" files.

Yes, in the multi category option, files will not be able to search if they are in the sub-category currently.
We will consider this feature in the version to come.
