I'd like to use the tree theme, where I can browse my files by expanding categories one by one.
This can be done for a specific category, but not from root.

When using the [wpfd_category] tag without an id attribute (i.e. not displaying a single category, but all categories), it lists files only (by whatever order we've configured using the Category Shortcode Generator), but not categories.

Yes, that sounds interesting in some cases. Anyways, we noted that in our planning list.
