Adjust Indexing

I have a license for Dropfiles. I was wondering if there is a way to adjust the auto-indexing feature to have it "learn" how to index our documents the way we want, with specific keywords

This sounds so specific in your case. It is the first time I hear about the feature for Dropfiles.
Anyways, for urgent case, you can customize those files:

{root}\administrator\components\com_dropfiles\models\fts.php.
{root}\administrator\components\com_dropfiles\controllers\fts.php.
