When copying the Media Library to Amazon S3, a default, un-editable folder structure is created:

Example:
my-s3-bucket-name --> WP Media Folder - my-site-name --> wp-content --> uploads

This in turn translates into the url of the media files.

Example:
https://s3-us-east-2.amazonaws.com/my-s3-bucket-name/WP Media Folder - my-site-name/wp-content/uploads/my-image-name.jpg

I would really like to be able to control my own Amazon S3 bucket / folder structure, meaning take the files contained in the Wordpress "uploads" directory and place them directly into a bucket / folder of my choice.

Example of my ideal storage structure:
my-s3-bucket-name --> my-s3-folder-name

Which would translate into the url:
https://s3-us-east-2.amazonaws.com/my-s3-bucket-name/my-s3-folder-name/my-image-name.jpg

It looks pretty nice for the image urls but I'm not sure it could be changed easily as your requirement.
Anyways, we will take a look at that for a future version.

Hey,

This is what iam looking for. This is the only feature letting me think to buy this. We have been working hard to hide the fact we are using wordpress for some reason. But if we see this URL in image. It will surely not suitable for us which tells WP. Is there anyway to change this ? I would like to buy this right away :)

This is something not possible to change the image urls in our plugin.
We will consider this in the version to come.
