Lets say i have uploaded a pdf file and then added it to a dynamic list AND created a link to it in a text field on a page, Then I need to update the file. If i replace the file in WP File Download, will all the links to the file still work? Does it matter if the replacement file name is different from the original?

Yes, we have file version feature, the files' URL will still remain for each version.
